I've now rebuilt the desktop with tech tool pro, and have run disk fist aid
a few times (which reports there's nothing wrong with the partition).
I've even tried to look at the file with bbedit and resedit, but both of
them report an empty file.

The files are called "tempres x" where x is any 5 digit number....could this
be a process ID from the OS's background process? I don't think the system
as a whole is corrupted since I never lose any files and it seems solid
enough for what OS9 is.
