There are methods of saving bookmarks by major scholarly activities (old 
Scout Report Bookmark http://scout.cs.wisc.edu/addserv/toolkit/bookmarks/) 
and the old Scott Yanoff Services list method.

Automatically Organizing Bookmarks per Contents 
(http://www5conf.inria.fr/fich_html/papers/P37/Overview.html) is one of 
first reports.

The current trend seems to be this categories like Yahoo started. Judging 
from the main web search engines they all appear to use the same set of 
categories.
