please someone confirm, what i am going to say: pd-extended comes with an internal settings-file, which loads all the libraries. if you accidently (or intentionally) changed some settings (sound, pathes etc.) and you hit 'save', a .pdsettings file to your home directory was written, which overrides the one that comes with pd-extended. this is just a guess, but probably worth to check.
