I've dropped support for flatspace since it was a kludge that has been replaced by other things. There is a better popen in the library 'moonlib'. I've had good luck with [motex/system].
As for preferences, I recommend setting the Audio and MIDI settings in the patch using the 'mediasettings' library or [hcs/get-audio-dialog]. For Startup prefs, those have been removed from Pd-extended, load libraries using [import] in the patch.
