The saving and quitting issues could be caused by your window manager.
I get this same issue when I accidentally hit ctrl-r  instead of
ctrl-4/5, it tries to raise the pd window but does not quite succeed
leaving confusion between pd's core and the Tk gui as to what actually
has focus. Clicking on the pd window gets things back to working
properly. From what I remember and could tell, it is only an issue in
non-compliant WMs (so not a pd bug), with tiling WMs being the worst
offenders.
