I do not think the strange-looking windows are autorun's fault. Autorun simply 
specifies the program windows should call if autorun
is enabled. I have seen may well-designed autorun CDs that have no DOS windows pop up. 
The Dos windows mentioned to you were due to
poor programming of the program called by autorun - they were most likely using wrong 
windows api call to start an external program
(acrobat reader, i assume).
