I'm actually using ActivePdf ToolKit to write information to a pdf. Here's my issue. One of the fields on the form has a "grid-like or individual box" layout.

No, there isn't - but that's easy enough to write...
Use ASP/VB to just do a MID() on the string inside of a loop...
I would have to take the value for that field, chop it up and place the data on the PDF in it's appropriate position.

I'm wondering if I can avoid chopping the data up and use Acrobats Javascript to manipulate the format of information to be displayed in the field on the pdf instead?
If you users were Acrobat 6 only (which now supports "comb" fields natively), the JS isn't going to be able to do more than you'd do with the VB/ASP - and they would be more reliable.
