Autofocus SLRs have a half-silvered mirror area, and a secondary mirror behind the primary one that reflects the light down to the focus sensor, which is on the bottom of the mirror box.
Generally, though not always. Some (at least the Nikon D2h anyway) have AF sensors in the prism housing instead.
