Yep, I've found that large areas of sky present the greatest problem for
stitching software. One way I've tried to get around it is to use the
stitching software for the overall image (foreground), do a manual
stitch in Photoshop to get the sky right (much quicker than stitching
the entire image in Photoshop) and then finally paste the Photoshop sky
into the panorama software foreground (or vice-versa).

I'm using Panorama Maker now but I may add Panostitcher as well.
