The base should be your reference, what were you referring to when you mentioned alignment WRT the "top"? Looking at various pics of the chassis I doubt very much that the sensor could be misaligned as much as 1 degree given the design and the apparent fixing points and guides. However the prism alignment is likely the source of your woes, not great but understandable, it only has to be rotated slightly to tilt the view. The prism is point clamped in a plastic yoke, it should be able to be aligned by a tech pretty easily.
