Lightroom has "Folders" and "Collections". Folders map to the file system. Collections are groupings that are only known to Lightroom. If you move a file from one Folder to another, Lightroom moves it on disk. If you move a file from one Collection to another, you are only changing its grouping internal to Lightroom. So the way to move files from one directory to another is to move it from one Folder to another with Lightroom. It will tell you that this and any other edit cannot be undone, and when you click OK it will move the file and any associated XMP metadata to point to the new location.
If you want to move the file to a directory that has not been imported, the best way is to first force Lightroom to write the XMP metadata to the file, then remove the file from Lightroom. Go to the file system, move the file where you want it, then re-import it. (If you keep your RAW files in PEF format, be sure to move the matching .XMP file alongside it...) There are several other nuances to manipulating the file system. I suggest creating an empty Lightroom library and importing a few files, manipulating them, to discover what all the details are.
