That sounds right to me, if you really set "multiple exposure" mode instead of "auto bracketing" mode. In "auto bracketing" mode, you should have gotten three DNG/JPG or PEF/JPG pairs each time you fired the shutter, and the shutter should have actually cycled three times. For "multiple exposure" mode, you'd only get one DNG/JPG or PEF/JPG pair for firing the shutter multiple times. All of the firings get merged into a single frame. If there are N exposures, each would be exposed at 1/N it's normal exposure, so they all add up to a regular exposure.
