For me, the decision to convert to DNG was based on the *ist DS PEF files (and other cameras' RAW formats) being uncompressed ... converting all RAW files to DNG format saved over 40Gbytes of storage space. Embedding the original PEF files would actually make the files larger than they were originally.
As of right now, I separately archive all PEF and other RAW formats, all my files are converted to DNG on the fly when transferred/ imported by Lightroom and a separate backup copy is written to another hard drive. Since I started using DNGs, I have not yet found a single occasion to return to the original RAW file, however, so at some point I'll likely just discard the original RAW archive.
