The "photomerge" function in Photoshop is usually used to make panoramas from multiple images, but it can also be used to stack images and line them up so you can combine them.

In this instance, I had some shots with proper exposure for the sunrise, but a boring, cloudless sky, and some good shots of clouds blowing over the peak, but with the sky near the sun overexposed. Photomerge let me align and stack them so I could set the layer blending of the top layer (great cloud but overexposed sky) to make its brightest areas transparent.
