To disable the pop-up flash entirely and just use it as a wireless controller, set option "29. Flash in Wireless Mode" to Off. That's how I almost exclusively use it.

Assuming you are using P-TTL modes, if you crank the EV comp on the remote (540FGZ) flash up to say +1, it will be a stop brighter than the popup flash and the popup's light output will be reduced automatically.

If you want to reduce the light from the popup even more, I suggest covering it with some neutral density material. I used an X-acto knife on an old white 35mm film canister to cut a rectangle in it so it fits over the popup and I use that for some diffusion and o/p reduction.

You'll also lose a stop or two by using one of those popup diffusers made by Lumiquest or a couple of others.
