i assume you've tried restarting Tbird?

i'm using Tbird 14 on OS X 10.7 with this layout:

folder pane| thread pane | message pane

when i delete the selected message in the thread pane, the next message is selected and displays in the message pane; i've never seen the behavior you describe, but i've seen some other minor UI quirks

you may already know that Mozilla has halted Thunderbird development; it will probably be a few years before it stops working completely, but quirks are unlikely to be fixed
