it sounds like the indexes (indices) for those folders ("mailboxes") are corrupt; first i recommend that you have a good backup process in place, including a reliable way to restore your computer to its current state; assuming you do, i would right click on the relevant folder ("mailbox") names in the left side of the Thunderbird window and select Properties, then click Repair Folder; with luck this will sort out the strange behavior in those folders
