The downside is that it doubles your file size — more than double,
actually, if you normally save images as JPEG because you'll have to
save as TIFF or PSD if you go for high color depth. The upside is that
you can do more aggressive post-processing before artifacts start to
show up.
I'd recommend scanning at 48-bit, doing whatever processing you deem
necessary and then re-saving at 24-bit as JPEG.
