Just to check, are you using pdns-server-4.0.0~alpha2 from the Ubuntu
standard repositories? If so, you should use a newer 4.0.x from
repo.powerdns.com instead.
That alpha version has bugs with mysql handling. I found it *did* work
initially, but it lost the mysql connection after a short while.
