Might I add that 'Remove Loops' is great for cleaning up all of the crap
that the autorouter spews on the screen (which it always does)...

That feature is intended to remove 'unwanted' loops in signal traces.
Unfortunately there is no control over what loop or segments it decides to
remove for you. It will usually remove the nearest loop that is not the
segment you just routed, but no guarantees.

Like Dennis said, it is a handy tool for doing clean-up on traces. I as well
usually leave the loop removal turned on when I do  majority of my routing
but there are definite instances where it must be turned off. If you forget
it will automagically remove some of your previous painstakingly placed
routes or stitched vias. With stitched vias you can watch hundreds or vias
disappear in a flash if you left the loop removal on while editing the
ground net. Been there done that, but not too often.

There was something else in your comments that rang a bell. You mention that
sometimes when you finish routing a trace the computer appears to be running
very slowly. This is a well know issue with Protel. When it seems that it is
asleep after just routing a trace, it is actually analyzing all of your net
connections. This becomes worst when you have a large number of gnds routed
or gnd polygon pours already in the design. To get away from this problem,
it can become very bad (20 minutes plus , sometimes), in the Explorer Pane
on the left, select "Nets" in the drop down window. Find you GND net,
whatever it is named, select it, click edit and check the hide checkbox.
This will hide the connection rats nest for your GND but it also stops the
annoying sleep mode while it is analyzing the GND net.
