Since the problem went away after you deleted a polygon, it may be caused by insufficient memory on your PC. Polygons are in fact areas filled by a lot of wires, it need a lot of meory to process. I guess you could check the virtual memory settings of your windows firstly, try to increase it. You could also specify the polygon as a non-hatched polygon which needs less meory.
If the problem remains, it would be some other problem, may be error in you Protel program which may be fixed by re-installing the software.
