Yes the manner that you are attempting to use doesn't work.
Instead, go to the left navigation panel, Browse PCB and browse Nets.
Then select a desired net, click EDIT at the bottom of that window, change your
color. If you want to do it for all connections, use the global button and set
the conditions to change the color globally for all connections.

Hi all,
I am having problem trying to change the colour of connections in Protel99SE
SP6.
If I do Tools -> Preferences -> Colours and try to assign a colour to the
connections, it won't accept and always shows the ratsnest in the default light
shade of blue colour.It is difficult to see these connections(unrouted) against
the grid. Of course, changing the grid colour can be a solution but is this a
known problem ?
