Michael,
To solve that part of the issue, in your schematic put a short wire on
each unused pin and then attach the appropriate netname ("unused1", "unused2",
etc.). Somewhere along the chain you will probably generate an error from that
because it is a single pin net, depending on your error checking. Just work it
out so that it is an easily recognized error that can be ignored without
jeopardizing the rest of your error checking.

Yes, I thought about just doing it that way but every time I bring in a
newer netlist, it tries to remove the extra net names.
