Here is the way I do it (not on BGA's but on TQFP's (none of my customers have 
come up with a project that yet needs BGA's......)

I made a component, all it was was a small round pad TH (you can use a 
via)(you can add the dog bone to this in the PCB footprint so you do not need 
to do multiple component and dog bones), then I place a 1 pin connector on the 
schematic for all unused pins, that uses this pad as a component.

Thus each pin has an access point, a net and does not generate errors.
