Seems that you have to pick on the obvious! A another method mentioned
would also suffer the same fate (i.e. compositing Gerber outputs during Gerber
generation).

That's only true if you never place that "misc. documentation" in a
copper layer. Electrons don't care if that piece of copper was laid
as a trace or as a string.
