Probably because it can't do it that way. Take my advice; 1 PCB, 1 set of schematics, 1 Design.
Don't mix 2 different PCB's in 1 design. set them up as 2 unique projects. I'm using Altium Designer 6 here for producing some interface boards. I've got two SchDocs and two PcbDocs in one Project. Each one of the Schdocs is related to one of the PcbDocs. Unfortunately I cannot synchronize between the files, I can only synchronize parts and nets for the complete project but I would like to synchronize only between one schematics and one PCB. I cannot find any place where to change synchronisation from project base to file base (as Protel 99SE did). The Change of the Net Identifier Scope has no effect on this behaviour.
