I decided to do it absolute for sanity/laziness reasons. The HTML export got multiple subdirectories and if the css URL was relative I would have to recalculate the URL depending on the directory I am in. That's why I decided to make it absolute. But you can set the prefix used for those absolute URLs on the export tab of the conference page. There is a setting called "Base URL where your HTML export will be located" you can put the prefix used in the HTML export there. It should be an URL including host as this URL is also used in the feedback system as return URL after the feedback has been submitted.
