Yes, ssh is the best way.

Does it have to be SSH ?

The easiest way to do it would be to use an existing webserver and
CGI if it already exits.  FTP could also handle the file copy part.
Is it always the same commands that get executed (that could be
built into the CGI interface) ?

A little more background might help.
