When you hide the window, also disable it. When you want to make the window usable again, enable it and show it. This will make the whatever-it-is-you-call-it disappear from the task bar while it is minimized, but appear when the window is visible.
If you never want it to appear, make a parent window for your current main window, and then eliminate the parent window. Then you never get a whatever-it-is-you-call-it in the task bar whether the window is minimized or not.
