Click on IE's Tools->Internet Options menu option, which will bring up a dialog box.  in the "Advanced" tab, you will find a "Reuse windows for launching shortcuts" option.  (This used to be called "Browse in a new process", so depending on your IE version, it may vary).  Check this box, and IE will open a new window for each popup and won't try to reuse old windows.

Hope this helps!
