Since we started using mpm-peruser, we are observing some upload problems with our users. Apache is killing connections lasting more than ExpireTimeout. When we try to upload something and it takes more time than ExpireTimeout, the connection is reseted. In wordpress we get messages like "http error", "io error", etc.

This is the expected behaviour for ExpireTimeout. It was designed to work around some bugs which made the children sometimes lock up (not sure if any of these bugs still exist at the moment). You should keep this very high (3600 or 7200 for example) or disable at all if you need long lasting connections to work.
