CPN Tools (http://cpntools.org/) has facilities for running a simulation any 
number of times 
(http://cpntools.org/documentation/tasks/simulation/simulation_replications) 
and for getting statistics from the execution 
(http://cpntools.org/documentation/tasks/performance/calculating_statistics).

CPN Tools supports coloured Petri nets and is free.
