It is an environment variable used with PETSc makefiles (see the users manual for more on PETSC_DIR and PETSC_ARCH). If you use a different configuration system (autotools, cmake, etc.) then it will probably respect the environment variable at configure time, plus offer some flags to set as an alternative. We recommend using PETSc makefiles when possible.
