I think there might still be another problem, this time it has to do with DMPlexInsertBoundaryValues. Say we have a simple mesh like this:
4 ---- 5 | \ 1 | | \ | | 0 \ | 2 ---- 3 and we constrain the left face to be 0 and the right face to be 1. The way it is now, DMPlexInsertBoundaryValues would first insert a 0 at point 2, 3 and 4 and then insert a 1 at point 3, 4 and 5. This is obviously not what we want, because we don't want these boundary conditions to overwrite each other. I think the easiest fix for this would be to make the following changes here: <https://bitbucket.org/petsc/petsc/src/b479c6a5cd3f3d80d6200abafc21a3a92ac09320/src/dm/impls/plex/plexfem.c?at=master&fileviewer=file-view-default#plexfem.c-444> remove the calls to DMPlexLabelAdd/RemoveCells and set the maximum projection height to dim.
