I took the freedom to answer your question on the mailing list, where it
might be of interest to others as well.
Your question, how to combine colored tables with multicolumn appears to
be a common difficulty in LaTeX.
I found the solution to use \columncolor inside of the \multicolumn.
Thus, one of your multicolumns would become
\multicolumn {2}{>{\columncolor[gray]{.8}}c}{$e_1$}
It appears as if it is forbidden to use \rowcolor inside of a
\multicolumn. The solution to insert \columncolor is certainly
unsatisfactory, because it has to be repeated for every (colored) column
and the overhang configuration needs to be replicated. But I am unaware
of a better solution.
Since you mentioned that you are familiar with pgfplotstable and how to
insert a \multicolumn with pgfplotstable, I assume that the paragraph
above answer the question... In case you need assistance with the
pgfplotstable config, it might be helpful to have a minimal example.
