I'll add that to my bug list - sorry.

In order to enable the 'compat=1.3' key only for the right axis, you can 
also do something like

{% <-- do delimit the effects
\pgfplotsset{compat=1.3}%
\begin{axis}% this is the right axis}
...
\end{axis}%
}% here, the effects stop
