this is done usually through startup actions.
for example, I have:

StartupPreferencesLoader default executeAtomicItems: {
        StartupAction
                name: 'Iceberg'
                code: [
                        Iceberg enableMetacelloIntegration: true.
                        IceRepository
                                shareRepositoriesBetweenImages: true;
                                sharedRepositoriesLocationString:
'/Users/esteban/Dev/Repository'.
                        (IceRepositoryCreator new
                                location:
'/Users/esteban/Dev/Repository/pharo-project/pharo' asFileReference;
                                subdirectory: 'src';
                                createRepository)
                                register ]
                runOnce: true.
}.

(you put that in an “iceberg.st <http://iceberg.st/>” in
/Users/esteban/Library/Preferences/pharo/7.0 (or the equivalent for your
platform, that you can find executing FileLocator preferences fullName)
