I cannot reproduce. If you look at the code you should see that what
you describe should not happen:

transform
        class allSubclasses do:
                        [:each |
                        (each directlyDefinesInstanceVariable: variableName)
                                ifTrue: [each removeInstanceVariable: 
variableName]].
        class addInstanceVariable: variableName

Maybe your class hierarchy is broken?
