Can not reproduce. Please check your configs and try newer apache+php.

I just tryed apache 1.3.24
'./configure' '--with-apache=../apache_1.3.24' '--with-mysql'
'--with-sablot=/usr/local/lib' '--with-gd'
'--with-jpeg-dir=/usr/local/lib' '--with-png-dir=/usr/local/lib'
'--enable-inline-optimization' '--enable-track-vars'
'--with-mod_charset' '--enable-force-cgi-redirect' '--enable-trans-sid'

'--with-dbase' '--disable-static' '--with-zlib-dir=/usr/local'
Problen still exist.
In httpd.conf I have line:
Include conf/sites/www2.lini-a.ru
in file www2.lini-a.ru - line:
php_value include_path "/var/www/www2.lini-a.ru/includes1"
in php.ini line:
include_path = "/var/www/www2.lini-a.ru/includes"
trying phpinfo()
include_path
Local Value: /var/www/www2.lini-a.ru/includes
Master Value: /var/www/www2.lini-a.ru/includes

Sorry, but I dont believe it ... I have this same setup for years, and
never had any problem with include_patch from httpd.conf.
Are you sure you're using the correct httpd.conf?
Can you try a normal apache (not the russian version)?
