This is a bug in the autotools for Cygwin, which as far as I know has been addressed. If you are using the latest buildtools, try removing configure and executing 'buildconf'. If that still doesn't work, re-open the bug report. Basically - the tempname created is created with '.exe' extension, but returned to the shell var without it.
