If you need the second auto_prepend_file, then you might want the third.

You could set auto_prepend_file to your administrate file and include a
fixed user file path if it exits.

There is need for second auto_prepend_file for administrative purposes (for 
example hosting providers). It would allow users to still user 
auto_prepend_file 
and hosting to use its own.
Example uses:
a) $_ENV['APPLICATION_ENV'] = $_SERVER["REDIRECT_APPLICATION_ENV"];
(because apache dont pass env to fastcgi, instead it passes it into fastcgi 
protocol)
b) setting open_basedir (it can't be relaxed later on since php 5.3)
