When you abuse the configure of course you get problems too.
There is no bug here, pass the correct install prefix to the
--with-*-dir options.

A very old problem whith the configure script.
When running ./configure \
--prefix=/opt/APACHE/php \
--with-oci8 \
--with-apache=../apache_1.3.29 \
--with-gd \

--with-png-dir \
--with-tiff-dir \
--with-zlib \
--with-bz2 \

--with-mysql=/opt/mysql \
--with-pgsql=/opt/pgsql \
--without-sqlite \
--with-tsrm-pthreads \
--with-dom \
--with-libxml \
--with-xsl \
--enable-ftp \
--with-snmp=/opt/snmp \
--enable-sockets
