So, no solution? I just setup a new server with a fresh install of FC3 and it worked fine, any ideas as to what may be causing this issue with rpath? For some reason when I do: >$ make > make_log it doesn't include the error in the output file, it echo's it to the screen. I just want to see why in hell your compiler doesn't use -rpath and what ./configure says about it.
