just so i'm clear abt build/pkg-ing ...

do you INTEND to recommend installing a version of automake 
from 2001?

   http://ftp.gnu.org/gnu/automake/
   automake-1.5.tar.gz 23-Aug-2001 10:50   515k 

as opposed to a recent (1.9.5), let alone current (1.9.6), 
releases?

as for running ./buildconf, from your own INSTALL:

   From here, build PHP as normal:

    $ cd /your/phpsrcdir
--> $ ./buildconf
    $ ./configure --help

There's nothing wrong with the warning. 
Also: you should not run buildconf for PHP yourself. 
Use the snapshots if you want to use bleeding edge.

reports:

buildconf: Your version of autoconf likely contains buggy 
cache code.
           Running cvsclean for you.
           To avoid this, install autoconf-2.13 and 
automake-1.5.
...

despite, on my sys:

% automake --version
        automake (GNU automake) 1.9.5
% autoconf --version
        autoconf (GNU Autoconf) 2.59
