Usually first the global php.ini (in PREFIX/lib/php) is parsed and evaluated, then PHP looks for a local php.ini in the directory of the php-file that will be executed to look for options that may override the global options. This can be used e.g. to enable register_globals for a certain user. In php-5.1.6 the local php.ini isn't recognized or at least the options in there aren't evaluated.
