Prior to version 4.0, INNODB was compiled in only the mysql-max binary, not the standard binary. Most web-hosts, and virtual web-hosting companies, do not run the -MAX version. Therefore, there was no access to innodb databases.
As we stated in threads yesterday, version 4.0 is not ready for prime time. It was an ALPHA release (read: bug-ridden) and is unstable (under development). This is NOT the version you want to use for mission-critical applications. When version 4.x, golden version, is released, then it might be usable.
