Yes, maybe, if in httpd.conf you allowed yourself to AllowOverride correctly. You can use <?php phpinfo();?> in the sub-directory to see if the "Local" value is changed from the "Master" (local ~= .htaccess) "Local" would also reflect any ini_set() calls made before phpinfo(), but that's kind of useless for magic_quotes, which takes its action long before any ini_set() could possibly have any effect.
