Whats showing the ^M? a Linux Editor? Well the ^M are part of the newline code on windows.
There are programs out that which will strip them, The only one I have personally used is UltraEdit (but thats a general all purpose text/hex editor). But I'm pretty sure there are linux command line tools. BUT If you can put up with them you can keep them, since they won't damage anything..
