It's hard to say without some knowledge of your table structures. Read (SELECT) in MySQL and most any other DBMS is cheap and quick. For INSERT and UPDATE the table key has to be updated. This takes time.
Suggestions: - Does the query run quicker via a direct mysql call or via phpMyAdmin? - Try running EXPLAIN on the UPDATE query to see what MySQL is doing.
