there an entry in .cvsignore - so the question is: Damien, did you try a tricky thing, or doesn't .cvsignore work correctly, or is my expectation of it's behavior completely wrong?

AFAIK, functions.xml files should not be committed to CVS. They are computed in ./configure time, and should not be in CVS...
